If you plan to change the cam and port and/or replace the heads, then there is very little advantage to getting the '01-'02 cars. If/when you replace the cam you will probably need a stronger clutch to go into the car anyway... you can upgrade to the better ('01-'02) hydraulics when you do the clutch. The point here is that if you are going to really get into the motor and mod the thing then you will eventually replace all the parts that are a difference between the early and late LS1 cars... so save some money and get the older car. If you don't plan to get into mods that much, then by all means buy the newest car possible as they are better (I have both for anyone who wants to debate this, stock for stock there is a difference... modded its anybody's game).
As for what to mod... well search away. There's at least a dozen choices for about every single part on the car... and that's just for the stuff without many choices. Everybody has an opinion and it has more to do with how they use their car than than what is really the best with a few exceptions.
