If you want to make it quicker, leave the A4 in it. I assume you just want an M6 because it's more fun to drive? If you really want to do the swap, find a good t56 in the for sale section. I am also pretty sure that the driveshafts and crossmembers are different for the M6 and A4 so you'll want to find those as well. Other than that, you'll have to disable the A4 settings in the computer since the T56 isn't computer controlled. That's about as far as I can say.

IMO I would just leave the A4 in it and cam & stall her....

The best things you can do to an A4 are:

Cam & Heads - About $1k if you buy used stuff
Stall Converter - $350 to &750 New or used
Intake - $150 to $900 depending on if you go with an LS6 or a FAST
Gears - $700 new for gears and install kit

Thats all without getting super expensive. If you do your own work, you can do all of that stuff for under $3k. It all depends on how fast you really want to go. If you want a high 12 second car, do a cam and stall. If you want low 12's to high 11's do a cam, heads, and stall. If you want 11's all day long do cam, heads, stall, and intake. If you want mid 11's add the gears with all that. OR you could just to a cam and stall and add a 150 shot of Nitrous and be in the 11's easily. It all depends on the direction you want to go.

The stall converter lets your motor go up in rpms before your transmission actually puts the power down. With some larger cams, they are in their power band from 2800-7000rpms. So You would want a 3000rpm stall or bigger. If you try to drive a big cam without getting a bigger stall, your car will likely bog down or even die when you try to take off from a stop. As for your above statement, you won't have to worry about your car stalling out with fuel injection. If you put a cam and stall in and have the car professionally tuned, it will run as good as it did stock. You have so many options on cams depending on what you want to do with your car. A few camsI would recommend arethe Magic Stick 3 (MS3 cam) or Torquer 2 cam from Texas Speed. Either of those paired with a 3200-3500 stall converter would make a great setup. You just want to make sure you get a professional tune once you do mods like these. If you bought a handheld tuner, you can usually sell that and pay for a custom tune from a good tuner.

Best Mods you can do on a budget.... Pacesetter Longtubes & Catless Mids: New $500, Dyno Tune $300.... You should gain around 25-30 RWHP with just this..... For a Cam I would suggest the TSP 228R... 228/228 588/588 114LSA, Springs and Rods: New $580, This cam with LT's and Tune with a stall should get you around 380RWHP.... For head you can look into some used 243's off a TBSS, 05-06 GTO, 01-04 Z06... Used: $350 - $400 Those heads with mods above should get you to 400RWHP.... The stock intake is already a LS6 intake which flows great, So you really dont need another intake.
